Yes. If they want their NSFW stuff kept separate from their SFW stuff, then it's okay to use two names for them, with one name for NSFW and one for SFW.

In general, we would want to only maintain one artist tag per artist and any alts/aliases they may have are aliased to the main artist tag.
However, in the case of disconnected usernames kept for SFW & NSFW artworks, that depends and may become an exception.
You have to determine how "disconnected" they are keeping them, such as if they are openly associating/acknowledging their other alias.
If they are not hiding it at all (e.g., SFW name is john while NSFW name is john_nsfw) or are linking followers to their alt (such as openly mentioning it on their profile wall/posts), then you may request for an alias to merge the two tags together into a single artist tag.
If they are keeping it a secret or do not openly acknowledge the existence of the other alt, then you may keep their posts separated and tagged under two different artist tags.
It may also help to contact the artist directly and ask which name they would prefer to be tagged with on e621.
This will also give you the opportunity to ask for their permission if you are reposting their works here.
Also be aware of unknown/anonymous artist tags.
